I seem to remember that the third wave was not taken because the Japanese leadership had erroneously figured that after the second wave, the American forces would have had had enough time to gather forces and would have been prepared for the third wave and would have decimated it.
The Japanese sought not to have major losses in the first attack and did not give the order for the third wave.
It has also been said that if the third wave had been launched, the final outcome would have simply 6 months longer. Unfortunately, add to that the axis intelligence of developing weapons and we would have lost in another 6 months due to the advancement of axis weapons. ME262 is just one minor example. The Tiger tank was another German example along with several Japanese inventions that would have wrought havoc in the last 6 months of the conflict.
