It's your tractor and you can do whatever you want with it, but, I wouldn't remove the PTO shaft entirely. If you have a newer PTO shaft, it is tad longer than the OEM 1-1/8" one and may not screw all the way on the OEM PTO Cap/Cover. See the LINK for a cap that should fit.

NOTE: The 9N-726 cap is cast iron; the 2N-726 cap is stamped steel and used thru the NAA. Both have identical Thread Size of 2-5/8"-12 UN 2A.
