Crankshaft ain't going to move much with the transmission input shaft stuck in one end and an oil pump holding the other. If it did, the crank and cam gear teeth would slip apart and the only way you'd get the crank and camshaft timed right would be to remove the front cover so you can see the marks. Pushing the clutch pedal should allow the back end to drop a tad.
With the caps loose, it should be possible to pull the upper half of the rope seal out. I've done that by threading a large wood screw into one end of the seal and using the screw as a handle to pull it out. Pushing on the other side while pulling the screw helps. Putting the new seal in is just as much fun. In that case, a long piece of cotton twine can be run over the crank, soak the new seal in oil and start the new seal in one side while pulling the twine thru in the same direction.
